i've just installed a new version (v5.3a) of footmisc.dtx on the cambridge ctan (together with the corresponding footmisc.pdf)

this version mends a bug in the check for a patched latex output routine: the bug was failing with the most recent latex release (2003/12/01), when footmisc was invoked with certain options.
